Unwelcome discoveries in China’s past

Strategy Page looks at some recent archaeological and DNA study results that are not popular with China’s government:

Chinese scientists, conducting genetic research in western China, recently tested the people in an ancient, and remote, village, and found that the DNA of the villagers was 56 percent Caucasian (Indo-European). The current theory is that these people are descendants of Roman soldiers who were long rumored to have established an outpost on this eastern end of the ancient Silk Road (the caravan route from China to the Middle East.) The Chinese are not happy with findings like this.

The Chinese government has long been uneasy about archeologists and anthropologists finding evidence of European peoples living, and settling, in western China thousands of years ago. The Chinese have a high opinion of themselves (often justified), but because of the European role in humiliating China in the 18th and 19th centuries, they are uncomfortable with the idea that the damn Europeans have been in their neighborhood even earlier. Earlier discoveries included very old (more than 3,000 years ago) burial sites containing tall, blonde, warriors. There was also a village of ancient Jews in western China, where the people had only stopped practicing Jewish religious rituals in the last century.

The Chinese may be unhappy simply because they have to give the “northern barbarians” credit for driving the Indo-Aryan tribes away, rather than letting Chinese soldiers do it. Thus it’s currently a big deal in China anytime Chinese technology, or diplomats, beats the Westerners. In the Chinese universe, it’s the supreme insult for foreigners to best the Chinese, militarily or otherwise. But for the last few centuries, that is what happened. China isn’t really looking for a war with the West, but politicians find it easy to win approval by playing up the might of the motherland, and what China can do (in theory) if anyone messes with us. That process induces some amnesia about what has really happened in the past, but that’s what nationalism and demagoguery are all about.

Autism may be linked to faulty mitochondria

A report in The Economist looks at a recent study which may explain the cause of autism:

One suggestion that does pop up from time to time is that the process which leads to autism involves faulty mitochondria. The mitochondria are a cell’s powerpacks. They disassemble sugar molecules and turn the energy thus liberated into a form that biochemical machinery can use. Mitochondrial faults could be caused by broken genes, by environmental effects, or by a combination of the two.

Nerve cells have a huge demand for energy, so a failure of the mitochondria would certainly affect them. The question is, could it cause autism? To try to find out Cecilia Giulivi of the University of California, Davis, and her colleagues studied the mitochondria of ten children, aged between two and five years, who had been diagnosed with autism. They have just published their results in the Journal of the American Medical Association.

The children in question were randomly selected from a previous study on autism. They were matched with ten children of similar ages and ethnic backgrounds who were developing normally. Dr Giulivi found that mitochondria from children with autism consumed far less oxygen than those from the control group. That is a sign of lower activity. One important set of enzymes — NADH oxidases — used, on average, only a third as much oxygen in autistic children as they did in non-autists, and eight of the autistic children had significantly lower NADH-oxidase activity than is normal.

The mitochondria of the autistic children also leaked damaging oxygen-rich chemicals such as hydrogen peroxide. These are a normal by-product of mitochondrial activity, but are usually mopped up by special enzymes before they can escape and cause harm — for instance, by damaging a cell’s DNA. The level of hydrogen peroxide in the cells of autistic children was twice that found in non-autists. Such high levels suggest the brains of autistic children are exposed to a lot of oxidative stress, something that would probably cause cumulative damage.

While such a mechanism may allow better treatments to be developed, it also implies that those who already suffer from autism may not benefit as much (or at all) from such treatments, as the cellular damage will be a much tougher challenge to reverse.

On the other hand, if the pattern can be detected early enough, it may allow treatment well in advance of serious damage.

An alarming argument against DNA testing

The actual article is behind a paywall (“Who’s the Daddy?” by Melanie McDonagh), so I haven’t read all of it. Andrew Stuttaford quotes a most disturbing paragraph, however:

DNA tests are an anti-feminist appliance of science, a change in the balance of power between the sexes that we’ve hardly come to terms with. And that holds true even though many women have the economic potential to provide for their children themselves . . . Uncertainty allows mothers to select for their children the father who would be best for them. The point is that paternity was ambiguous and it was effectively up to the mother to name her child’s father, or not . . . Many men have, of course, ended up raising children who were not genetically their own, but really, does it matter . . . in making paternity conditional on a test rather than the say-so of the mother, it has removed from women a powerful instrument of choice.

So, she’s against DNA testing to determine paternity because it reveals the truth? I’ve always discounted stories about women deliberately choosing to lie about who the father of a child is, but if this opinion is common, I’ve been mighty naive.

Examining DNA testing from the client’s point of view

Mary Carmichael is writing a multi-part series about DNA testing:

On July 22, Congress held a hearing on direct-to-consumer (DTC) genetic tests, services that analyze your DNA and interpret the results in exchange for a few hundred bucks — no doctor necessary. The hearing could have been a thoughtful national conversation about science, business, and ethics. Alas, it devolved instead into a series of gotcha moments, starring a General Accounting Office sting operation that came off like a cross between the ACORN videos and the world’s worst ad for snake oil.

Time and again, on tape, an undercover agent called up an unidentified testing company and asked an ill-informed question. (“Is it OK if I stop taking my cholesterol meds and instead take the nutritional supplements you sell? If I can manage to get hold of my fiancé’s saliva without him knowing, will you run it through your machines so I can surprise him with the ‘gift’ of his own data?”) And time and again, the phone rep sank to the occasion and made the company look awful. (Sure, lay off the pills and take our supplements! Of course we’ll analyze your fiancé’s spit without his permission even though that’s illegal, unethical, and weird!)

I listened to the tape several times the day it was released, despairing at the way people were taking advantage of gullible, albeit fictional consumers, which was clearly how the congressmen who held the hearing wanted me to react. Then I started to worry about something else. How much time did I even have left to decide whether I was going to take a test myself? Even before the hearing, the FDA had announced its plans to regulate all DTC genetic tests, possibly so heavily as to keep them off the market; the hearing was just the sort of thing that could push it to move faster. What if, by the time I finally decided if I wanted one of these tests, I couldn’t buy one anymore? My credit card was sitting next to my laptop. I did something that in retrospect seems a bit rash. There’s a DNA-collection kit on my desk now, taunting me — because although I bought the thing, I still can’t decide whether I actually want to use it.

The sheer volume of misinformation on DNA testing — combined with public belief in the amazing accuracy of DNA testing (probably induced by watching too many crime investigation TV shows) — leaves the legitimate companies in an awkward situation. The actual DNA self-tests don’t tell you what you might expect, and can tell you things you don’t want to know. Politicians jumping in now (at the prompting of bureaucrats who want more power to regulate) will only make the situation more confused.

Welcome to the new British PM: “Dick Clameron”

The Register‘s guide to the new British government:

The people have spoken — and party leaders Nick Clegg and David Cameron, henceforth to be known as Dick Clameron, have filled in the details.

A document released this afternoon reveals what Lib Dems and Tories have been talking about for the last four days, and what our new coalition overlords have in store for us over the next four years.

As with every political stitch-up, it’s going to be a Curate’s Egg, but there are some positive things being promised:

On civil liberties, there is much to please (most) Reg readers, including

A Freedom or Great Repeal Bill

* The scrapping of the ID card scheme, the National Identity register, the next generation of biometric passports and the Contact Point Database
* Outlawing the finger-printing of children at school without parental permission
* The extension of the scope of the Freedom of Information Act
* Adopting the protections of the Scottish model for the DNA database
* A review of libel laws to protect freedom of speech
* Safeguards against the misuse of anti-terrorism legislation
* Further regulation of CCTV
* An end to storing internet and email records without good reason
* A mechanism to prevent the proliferation of unnecessary new criminal offences

As with any coalition, there’s no guarantee that any of their announced plans will be carried through, but this list of improvements would be a very good thing.

The full text of the agreement between the Conservatives and the Liberal Democrats is at The Times. On reading through the document I’m actually rather pleasantly surprised: more of the sensible policies from each party appears to have slipped into the mix and rather fewer of the authoritarian (Tory) or redistributionist (Lib-Dem) ideas. Yes, it’s only a temporary agreement, but it’s better than I expected.

QotD: Bugs in the DNA

Desmond Morris is a zoologist and the author of The Naked Ape. It is his idea that many of the otherwise inexplicable quirks we see in ourselves are leftovers, the result of our evolutionary heritage. Take that business with the bugs, for instance. Any time our higher cognitive processes get shut down, by panic, fatigue, or simply boredom, we humans have a tendency to revert to earlier, prehuman behavior.

Our early ancestors in Africa were arboreal troop-monkeys, living on a diet of fruit (to quote Yogi Bear, “Nut and berries! Nuts and berries! Yech!”) and insects. When you wander around the house, not particularly hungry, but looking for something to munch on idly, what you are most likely seeking unconsciously are bugs. Most of our most popular snack foods (Fiddle-Faddle comes to mind, and small pretzels) resemble and have the same “mouth feel” as bugs. You can take the monkey out of the trees, but you can’t take the tree monkey out of humanity.

Even more evidence to support Agent Smith

Remember the point in The Matrix where Agent Smith explains that he’s decided that humans are actually viruses (“Human beings are a disease, a cancer of this planet. You’re a plague and we are the cure“). Here’s even more to support his point of view:

When, in 2001, the human genome was sequenced for the first time, we were confronted by several surprises. One was the sheer lack of genes: where we had anticipated perhaps 100,000 there were actually as few as 20,000. A bigger surprise came from analysis of the genetic sequences, which revealed that these genes made up a mere 1.5 per cent of the genome. This is dwarfed by DNA deriving from viruses, which amounts to roughly 9 per cent.

On top of that, huge chunks of the genome are made up of mysterious virus-like entities called retrotransposons, pieces of selfish DNA that appear to serve no function other than to make copies of themselves. These account for no less than 34 per cent of our genome.

All in all, the virus-like components of the human genome amount to almost half of our DNA. This would once have been dismissed as mere “junk DNA”, but we now know that some of it plays a critical role in our biology. As to the origins and function of the rest, we simply do not know.

Agent Smith was right after all

Remember that little scene in The Matrix where Agent Smith is sharing some of his philosophy with a captured Morpheus?

I’d like to share a revelation that I’ve had during my time here. It came to me when I tried to classify your species and I realized that you’re not actually mammals. Every mammal on this planet instinctively develops a natural equilibrium with the surrounding environment but you humans do not. You move to an area and you multiply and multiply until every natural resource is consumed and the only way you can survive is to spread to another area. There is another organism on this planet that follows the same pattern. Do you know what it is? A virus. Human beings are a disease, a cancer of this planet. You’re a plague and we are the cure.

Well, he was close: we’re apparently part-virus:

People may not be quite the humans they think they are. Or so suggests new research showing that the human genome is part bornavirus.

Bornaviruses, a type of RNA virus that causes disease in horses and sheep, can insert their genetic material into human DNA and first did so at least 40 million years ago, the study shows. The findings, published January 7 in Nature, provide the first evidence that RNA viruses other than retroviruses (such as HIV) can stably integrate genes into host DNA. The new work may help reveal more about the evolution of RNA viruses as well as their mammalian hosts.

“Our whole notion of ourselves as a species is slightly misconceived,” says Robert Gifford, a paleovirologist at the Aaron Diamond AIDS Research Center, affiliated with Rockefeller University in New York City. Human DNA includes genetic contributions from bacteria and other organisms, and humans have even come to rely on some of these genes for basic functions like fighting infections.

In the new study, Japanese researchers found copies of the bornavirus N (for nucleoprotein) gene inserted in at least four separate locations in the human genome. Searches of other mammalian genomes also showed that the gene has hitched rides in a wide variety of species for millions of years.

More on DNA as a crime-fighting tool

Charles Stross looks at the situation in Britain:

NDNAD, the UK’s National DNA Database, run by the Forensic Science Service under contract to the Home Office contains DNA “fingerprints” for lots of folk — 5.2% of the population as of 2005, or 3.1 million people. Some of them are criminals; some of them are clearly innocent, but were either charged with a crime and subsequently found not guilty, or had the misfortune to be detained but not subsequently charged (that is: they’re not even suspects). The Home Office takes a rather draconian view of the database’s utility, and objects strenuously to attempts to remove the records of innocent people from it — it took threats of legal action before they agreed to remove the parliamentary Conservative Party’s Immigration spokesman from the database (which he’d been added to in the course of a fruitless investigation into leaked documents that had embarrased the government) — so if senior opposition politicians have problems with it, consider the prospects for the rest of us.

In use …

Whenever a new profile is submitted, the NDNAD’s records are automatically searched for matches (hits) between individuals and unsolved crime-stain records and unsolved crime-stain to unsolved crime-stain records — linking both individuals to crimes and crimes to crimes. Matches between individuals only are reported separately for investigation as to whether one is an alias of the other. Any NDNAD hits obtained are reported directly to the police force which submitted the sample for analysis.

Now, this in itself is merely a steaming turd in the punchbowl of the right to privacy: but its use as a policing intelligence tool is indisputable. While there are some very good reasons for condemning the way it’s currently used (for example, its use in the UK has sparked accusations of racism), I can’t really see any future government forgoing such a tool completely; a DNA database of some kind is too useful. So what interests me here is the potential for future catastrophic failure modes.

Now that we’re pretty certain that DNA evidence can be easily faked, the focus of how it can be used in investigations must shift from “presence proving guilt” to “absence implying innocence”.

This is very much an unwelcome technical discovery

DNA evidence can be created to match a known profile:

Scientists in Israel have demonstrated that it is possible to fabricate DNA evidence, undermining the credibility of what has been considered the gold standard of proof in criminal cases.

The scientists fabricated blood and saliva samples containing DNA from a person other than the donor of the blood and saliva. They also showed that if they had access to a DNA profile in a database, they could construct a sample of DNA to match that profile without obtaining any tissue from that person.

“You can just engineer a crime scene,” said Dan Frumkin, lead author of the paper, which has been published online by the journal Forensic Science International: Genetics. “Any biology undergraduate could perform this.”

When the data doesn’t support your claims, obscure it!

Ronald Bailey looks at the too-good-to-be-true claims made for caloric reduction as a life-extending tool:

Last week, two research teams reported to great fanfare that restricting the calories consumed by rhesus monkeys had extended their lifespans. Calorie restriction is thought to increase longevity by boosting DNA repair. The idea is that the mechanism evolved so that creatures on the verge of starvarion could live long enough to reproduce when food becomes plentiful again. But did the experiments really show the CR works?

In my earlier blogpost on the research results, I noted that some experts quoted in the New York Times were not convinced. Why? Because the difference in actual death rates between the dieting monkeys and the free feeding monkeys was not statistically significant.

This doesn’t necessarily derail the notion that calorie restriction may be associated with increased lifespan, but the way this study was performed does not appear to prove anything due to rigging of the data.
